Even if you do accidentally swap for a broken ship, all you have to do is drop a base computer, power generator and teleporter. Then teleport to a space station. I dug a big hole underneath the ship, so it was all clear underneath it. Dropped down a save, and reloaded. The ship respawned inside the hole, and I was able to interact with it. I'm having the same problem.
